Without the blessing of his father, Kolopak, Chakotay went into the Starfleet Academy sponsored by Captain Sulu, in his years in Starfleet Academy he trained as a pilot, graduated and became a member of the Starfleet team. But later he left Starfleet to join the Maquis resistance group as their commanding officer to defend his homeworld against the Cardassians. Not knowing, a Starfleet operative Lieutenant Tuvok had infiltrated his crew working for Captain Kathryn Janeway.

In 2371, Chakotay's ship was lost in the Badlands; the U.S.S. Voyager went to investigate resulting in its own disappearance on stardate 48307.5 due to a violent sweep to the Delta Quadrant by an alien, later revealed to be the Caretaker- the guardian of the Ocampa people while lost in the Badlands in 2371. Failing to defend his Maquis crew from the Kazon-Ogla, Chakotay commanded an evacuation of the ship and laid in an intercept course with the Kazon ship. They were invited by Captain Janeway to join her crew aboard the state-of-the-art intrepid classed vessel, the U.S.S. Voyager. Chakotay was given a field rank of Commander and was assigned First Officer.

Aboard the formally Maquis crew was also a Cardassian operative surgically modified to look like a Bajoran, and Chakotay's companion Seska. In 2372, Chakotay believed he had fathered a child with his DNA stolen from him but turned out later not to be his. In 2373, Chakotay discovered a colony of former Borg drones in the Nekvit Expanse. His injuries were healed when he briefly entered a collective consciousness.

When his father died he recognised the importance of his heritage and tattooed his forehead in the honor of his deceased father. He uses his animal guide for direction and uses his medicine bundle to help invoke these rituals. Shortly after he had joined the crew of Voyager, he offered to show Captain Kathryn Janeway her animal guide using this device.
